Metagenome Analysis Service

The Metagenome Analysis Service offers a comprehensive suite of analytical tools designed to provide in-depth insights into microbial communities. The analysis uses advanced bioinformatics tools and a comprehensive database of complete genomes to provide a detailed understanding of taxonomic composition, functional potential, and resistance profiles.

Service components

Sequence Quality Assessment and Cleaning: Rigorous quality checks on sequence data ensure high accuracy and reliability. This step includes the removal of low-quality reads and trimming of sequences to enhance downstream analysis.
Removal of Host Specific Sequencing Reads: To focus on microbial data, host-specific reads are eliminated. Supported host genomes include human, mouse, and rat. For custom host genomes, providing the genome in FASTA format is required.
Taxonomic Profiling Using Comprehensive Database: Utilizing a curated NCBI database that encompasses complete genomes from bacterial, archaeal, fungal, protozoan, and viral origins allows for detailed taxonomic profiles of samples.
Functional Profiling - KEGG Orthologs: The functional potential of microbial communities is analyzed by identifying KEGG orthologs, enabling an understanding of metabolic pathways present in samples.
Resistance Screening: The microbial community is screened for resistance genes and potential antibiotic resistance profiles are identified.
Analysis Reporting: All findings are compiled into a comprehensive report that summarizes the results of the analysis in an accessible format.

Deliverables

Upon completion of the analysis, the following deliverables will be provided:

Raw sequence data (fastq.gz) - unprocessed sequencing reads in compressed FASTQ format
Sample-wise Taxonomic Profiles at Phylum, Genus & Species level (TSV) - classification of microbial communities at different taxonomic levels
Diversity Indices (TSV) - metrics quantifying biodiversity within and between samples
Rarefaction Curves (PNG) - graphical representation of species richness across sequencing depths
Sample-wise KEGG Orthologs Profiles (TSV) - functional annotation of genes based on KEGG orthology
Resistance Profiles (TSV) - identification of antimcrobial resistance genes
Comprehensive Report (HTML) - summarised findings with visualisations and interpretations
Data consultation (TEAMS call)
